Actually I was wrong and comments were never removed from any Markdown files.
However this is not new behaviour and also never bothered someone enough to
raise a bug for this till now...

Omitting of leading comments is probably a feature/bug of the doxia-sitetools
due to usage of Velocity Templates. Feel free to raise another issue over there.
