This I believe is true for idea 5.x although I'm did my testing in idea 5.1 The default behavior in Idea is that they don't use short names no more to reference module libraries, and when the library name is include to build a web module in idea, at first looks pfine, is going to include all your jars in the web module, but restart the IDE and you'll see you lost your packaging settings, this being when you shutdown idea, it tried to remove the name attribute from the .iml file , and it doing so, you lose your packaging settings.
