At least the error you are seeing is one of those GC based problems: New GCs 
are not extensively tested. They can cause Index corruption because sometimes 
the memory model is not implemented correctly.
Unless we have tested Lucene intensively with Shenandoah, please don't use it. 
So I'd like to close this issue. We may also need more debugging material like 
assembly output and exact stack traces of exceptions seen. Then you can quickly 
figure out if index corrumption is involved (it looks like this).
