What happened is you had an old install of Growl which is in system
preferences. The app store in all of its glory decided to install Growl.app
over GrowlHelperApp.app which lives in the Growl.prefpane in system
preferences, rather than placing Growl.app into your applications folder.

We have an uninstaller here:

https://storage.googleapis.com/google-code-archive-downloads/v2/code.google.com/growl/Uninstall%20Growl.zip

See if this helps to remove Growl entirely first.

Once done you should be able to go download Growl again from the app store.
It will not charge you a second time. If Growl is installed correctly this
time it will be in your Applications folder.
