 Well that's strange!  The Input Control Setting module is loaded, but you
can't see the Mouse Bindings setting?  Is there _anything_ under the
Settings->Input section?

 As far as I know, the window manager is responsible for passing on X events
to the respective clients.  If you can see the Alt key showing up in xev,
then E18 has received that event and has passed it onto the program.  X
recognised it as an Alt key, as the key symbol in the event was Alt_L .  So
there's nothing wrong with your xmodmap, which can change the symbol.

 Hey, just wait, those settings are supposed to be done under Mouse Bindings,
which you said you couldn't find.  Well, I guess you could have edited your
e_bindings.cfg file directly, rather than use the settings gui.

 
 Yep, I'm not sure what's going on with your setup.  It'd be interesting to
see if it's the same story with your Right Alt key, as well as the Ctrl keys.
