IceDove is built by Debian so Mozilla is not involved there. You need to ask the Debian folks as to what they've done.

So my question is, is there a difference between the crypto libraries
used by the Mozilla Windows and Linux versions regarding the
certificate extensions?

There probably are differences, but again, you need to ask the Debian people because they are using Mozilla binaries, making changes, and releasing that code on their own. We have no idea what they are doing.

Have you tried downloading Thunderbird for Linux from Mozilla and trying that?
