I just found some clues to the problem and a workaround. The bug and a workaround are described in the eclipse bug report https://bugs.eclipse.org/bugs/show_bug.cgi?id=291257. For quick reference, the solution is setting GDK_NATIVE_WINDOWS=true and exporting.
