I once ran into a similar problem when I was trying to install from a Win95 partition, and then after having a working system deleting the Win95 partition and reclaiming it as my / partition. During the moving of the files, I had to do some fancy footwork in mounting/moving/unmounting, and a few times I'd wind up with a mounted directory that was empty even though I "knew" it had files in it. A bit more mounting/umounting and soon the files showed up again. At the time I was able to figure out what was happening, but I've forgotten now. I only mention this in the hope that it'll click in the clue that you need in order to figure out what's happening.
