When I had a similar problem, it was fixed by turning off xdm and using startx to start my x sessions. I have no idea why. It seems to be a bug, but one that's so infrequent that it hasn't yet happened to somebody with the X or kernel experience to figure out why it happens and fix it. It's worth a try, anyway.
