I do have an idea. Where those java applications creating an icon in the taskbar? The only change that *might* be causing the problem here is the addition of a patch that allows the systray to use sni-qt. Did any of the Java created a taskbar icon? The reason why openjdk-8 *might* be working is that they might be using the new protocol for the taskbar.
