This behaviour is correct. The configuration in files on disk is authorative. The debconf values are only used and should only be used if there are no config values in files on disk. This is so to make sure it work to edit the files on disk and that upgrading the package does not change the configuration to use the debconf values. So preseeding only work if it is used pre-installation, and not to reconfigure after the installation. You might work around this by modifying the debconf settings, but you need to be careful to get it right.
