This is I think a question of interpretation; if the local change modifies the way the package works in any way, then I agree; but a comment?! Where does it end? Do you want upgrades to preserve the mtime of the configuration file as well? How about the filesize, if that was changed locally? Upgrading to certain versions of wwwoffle has always needed to update the configuration file, otherwise the package simply doesn't work correctly after the upgrade, and that would cause a lot more people to file bug reports. All the user settings are preserved if at all possible (it's not possible e.g. if an option goes away, although that hasn't happened up to now IIRC). Besides, the original configuration file is backed up, so if the comment was important to you, you can still find it. I'm inclined to disagree that a comment is a "local change" here, especially as it does not influence the way the package works at all.
