FWIW, I could reproduce the crash on my machine (the i386) after I updated the upgraded chroot to the latest gcc (4.6 I believe). I find the fact that python C module is linked directly by CXX somewhat fishy, but pdb2pqr doesn't use libtool. Not sure that would make a difference.
