There is kind of a tradeoff here - installing those files while we know nearly every user is bound to change them anyway, means that nearly every user will get config file prompts upon upgrades. However, there's indeed the advantage that things just work, in some sense, out of the box. I've decided to stay close to simpleSAMLphp upstream in this: from now on we will ship all files that a default SSP tarball contains in its config/ directory, in our /etc/simplesamlphp. This makes the behaviour of the Debian package close to upstream and hence also close to existing documentation.
