etckeeper's setting of GIT_AUTHOR_NAME overrides the .gitconfig settings that the stupid warning message encourages.
So maybe you should report this as a bug in git, that it still gives the warning even when GIT_AUTHOR_NAME etc. is explicitly set. It certainly seems like a bug to me.
