Instead of an empty file, it would be better to have a file containing a comment about the fact you can override any preference for the given extension, which can be found in /path/to/where/the/preferences/are. Packages that already have preferences in /etc/mozilla-extensions should be treated specially to migrate the preferences (including possible user modifications) to the new location, though that would be better done after squeeze is released, IMHO.
