Maybe this is obvious to everyone else, but a simple workaround, at least for the case of using tg2quilt.mk is just to list the the branches in TG_BRANCHES in a reasonable order. E.g.
TG_BRANCHES= a b c include $(wildcard /usr/share/topgit/tg2quilt.mk) Will have the branches listed in order a b c in series.
