Debian's Tomcat is FHS-compliant, by necessity. That is the reason for
the differing directory structure.

Have you tried creating a Tomcat instance for Eclipse with tomcat6-user?
That gives you a separate Tomcat directory with its own conf directory
and the necessary symlinks, which could work with Eclipse.

I doubt very much that Eclipse would play nicely with the system
instance of Tomcat anyway, since only root can control that instance.
