This might already explain your problems. qdbm has a file size limit of 2 Gb :-/ The next major upstream release 0.7.x will replace qdbm with sqlite-fts, so this limit will be gone. In the mean time, I fear, the only way to workaround that problem is to exclude certain directories from being indexed. Sorry for the inconvenience.
