For what it's worth, I just tested mdadm 1.9.0-4 on an amd64 system
with everything on RAID:

/dev/md1 on / type xfs (rw,noatime)
/dev/md0 on /boot type xfs (rw,noexec,nosuid,nodev,noatime)
/dev/md6 on /tmp type xfs (rw,nosuid,nodev)
/dev/md2 on /usr type xfs (rw,nodev,noatime)
/dev/md4 on /usr/local type xfs (rw,nosuid,nodev,noatime)
/dev/md5 on /var type xfs (rw)

and it works with and without mdadm.conf.
