Carlos, I don't think there is any real prospect of libwww-perl supporting IPv6 in the near future, so I have rewritten apt-cacher to use libwww-curl-perl.
Could you try http://www.hindley.org.uk/~mark/debian/apt-cacher_1.6.0pre7_all.deb and see if that works for you? It is quite an invasive rewrite, so it might be worth backing up your cache, or running it with a temporary cache to begin with. But it works for me well and I can connect to IPv6 hosts with it.
