They have added exceptions to pango so that Lohit renders properly.
consonant+ virama+ra and
consonant+virama+rra (wrong) would render the cut down lipi form
irrespective of whether it is a traditional lipi font or cut down lipi
font.You could see the effects in the picture linked.

rendering engine to suit lohit. Why should rendering engines have
code specific to fonts?
Exactly.
(agreed, the changes were made by proponents of Lohit, but what
exactly is different between Rachana and Anjali on one hand and Lohit
on other)?
Rachana and Anjali are traditional lipi font where as Lohit is a cut
down lipi font (it is developed in Pune).
