I would expect that an "apt-get upgrade" first downloads the new quagga package and then presents you a nice Debconf menu asking if Quagga really should be stopped and then either installs it or not. The question is supposed to be displayed every time you try to upgrade quagga via "dpkg -i", "apt-get upgrade" or "apt-get install".
