It turned out that in this embedded configuration fish embeds (heh) its 
own "support" files, so it doesn't need to read its default directories.  
The problem resides in packages deploying their files in 
/usr/share/fish/{completions,functions}/ instead of 
/usr/share/fish/vendor_{completions,functions}.d/

I'm marking this bug as wontfix (please, feel free to close it) and I'm 
going to report against the affected packages.
