I have now tried to reproduce your problem but I do not have the
problem as you describe. Are you sure that this is actually problem
with vnc, and not with X or the windowmanager?

I use sawfish as windowmanager (gnome) and xserver-xorg.
I have never seen this problem as you describe either.
