Did you try to killall galeon or any aliases for galeon (x-www-browser is an example)? Does that happen when creating regular Galeon windows too? I noticed that under heavy load, opening another Galeon window (not specially the request of a new tab) causes Galeon to not recognize it's currently running windows.
