Thanks for the report.

This is because Midori uses (since version 0.4.7, which was not included
in Debian) a new method for certificate management (gcr, from GNOME).
You need a keyring manager in order to be able to grant trust to
self-signed certificates.

Could you try following the instructions on the FAQ:

  <http://midori-browser.org/faqs/>

Under the section named "Error granting trust: Couldn't find a place to
store the imported certificate", and see if this fixes this problem for
you?
