I kind of disagree that this is a bug. It is a decision by the pdftex developers to embed time stamps. Not the whole world is interested in reproducible builds. If this is a requirement, then someone has to provide patches and maybe command line options to activate this, and discuss this with upstream pdftex development, and xetex and luatex and ptex and any other engine, too.
