Waiting for more answers as I could figure out more that may help. It seems if I set grp:shifts_toggle option to setxkbmap and I can switch keyboard layout with both shift the bug appears. But if I use grp:alt_shift_toggle and can switch layouts with alt+shift, then shift in x64 works as expected.
