Dear Ralf, I hit the same problem a while ago. Could be this bug: https://bugs.freedesktop.org/show_bug.cgi?id=73291
There's a workaround mentioned there (https://bugs.freedesktop.org/show_bug.cgi?id=73291#c21), relating to font replacement (Times being replaced by TeX Gyre Termes causes the missing ligatures). This worked for me.
