Thanks for working on the embedding problem for doxygen! While I see
your patch, I am somewhat left in the dark as to what it tries to
achieve and which part of the problem it tries to solve. Please
elaborate.

All of these claims appear to be wrong:
 * The patch tries to move the contents of header.html.in from the
   binary to /usr/share/doxygen. Data is moved, not saved.
 * Since the header you moved, does not contain jquery, it does not
   affect the embedding of jquery at all.
 * What do you mean with "and so on"?

I suggest that before you invest additional time into polishing a patch,
you explain precisely what you are trying to achieve. I'll be happy to
help with the implementation, but as I have explained in README.jquery,
I do not see how to substantially improve the situation.

I refrain from tagging the bug - patch + moreinfo in the presumption
that you'll provide the requested information in a timely manner.
