If this is a generic issue, IMO it should be fixed in a generic way as suggested here [1].
Whereas there seem to be two possibilities: either run dh_autoreconf or patch libtool
generated files.
 
Touching all source packages with a libtool/autotools build system to introduce a new
architecture sounds suboptimal to me (especially knowing, that updating the build system
files can lead to FTBFS too - now or in the future). Can you please jump into the discussion
at #733045 [1] too?
 
JFTR: I could imagine this generic approach: enable/run dh_autoreconf by default and allow
package maintainers to specificly disable it using the --without switch of dh.

For the ppc64el architecture in Ubuntu, since this package uses libtool, a full
autoreconf is necessary. This is because we need new libtool macros for
ppc64el.

In Ubuntu, the attached patch was applied to achieve the following:

* Use dh-autoreconf to fix FTBFS on ppc64el.
