Indeed, they should not be touched. update-updmap does nothing of interest for users anymore, not even admins should need to worry about it. All configration is done directly in updmap.cfg, of which you can have a local copy in TEXMFHOME/web2c/updmap.cfg. updmap now reads *all* updmap.cfg files. Please see the manpage of updmap.
