Ok,

This is fixed in the latest cdo version(s): cdo depends on libhdf5-7
(only), which is provided by either
the serial or parallel MPI versions.

A fuller fix is to port this change to stable-proposed-updates and
backports. It is a trivial and well tested fix.
Also, libgdal1-dev should work with either serial or parallel HDF5.

The reason for the dependency was that cdo uses the libcdi library for
I/O, which should do parallel writes.
This was not actually the case for 1.5.4 version anyway: support was
present in the configure and build scripts,
but the actual code was not configured for parallel writes (yet).

Best regards
Alastair
