Hmm, pbuilder base.tar.gz is minimal + build-essential, but that does not yet include fontconfig. Which was the actual package you tested? And the full piuparts output for that test will be helpful, too. I know that I can easily reproduce this with --install-purge-install (that will throw tons of false positives in other packages as well), but you seem to have experienced this with a "regular run". And before overriding, I'd like to know *why* this happens. Because it shouldn't. fontconfig.log should be purged.
