Can you send me the a full debug log [1] of NetworkManager please.

What looks suspicious is

CAPABILITIES.CARRIER-DETECT:            no
CAPABILITIES.SPEED:                     unknown
WIRED-PROPERTIES.CARRIER:               off

I don't know if this is a hardware limitation or a driver/firmware
issue. Could you test a newer kernel like the 3.7 one from experimental?
ifupdown doesn't care of the link state, which might explain that you
didn't experience any problems there.
