XEmacs always shipped and used its own copy of AUCTeX, and still does it
in sarge.  If it is no longer enabled, or doesn't work, this is a change
or bug in XEmacs in the first place.

There are some requests to make the auctex package (with its sometimes
newer version) also support xemacs; but this is a different thing.  In
this line, it is good to hear that the separately packaged AUCTeX seems
to work with XEmacs out of the box.  However, you should carefully check
that in fact the files from the auctex are loaded (and not that
configuring auctex for XEmacs just happens to re-enable XEmacs' own
auctex mode).  What's the output of C-h v AUCTeX-version RET?
