I suspect the issue is that the file/directory starts with ".". The documentation says any file that starts with a "." under bin directories causes chkrootkit to complain. To me, this sounds as if "bin" must be in the path. I suspect "lib" counts too. If so, it would be helpful to make that explicit in README.Debian.
