What version of kde do you use? 

My guess is that the new "focus stealing prevention" causes gksu
(that's the program synaptic uses to get the root-password) to not
come up focused. gksu graps all X-events to prevent eavesdrop of the
password. This graping probably causes the problem. You may want to
change the synaptic.desktop file to call "gksu -g" instead of "gksu"
and see if the problem goes away. If you do, please tell me if it
works.
