Who do you think we are, Debian ;) Debian has an fftw3-doc package, which installs html doc (including FAQ) under /usr/share/doc/fftw3-doc. Would this be an acceptable location for this documentation? Debian also puts info doc in this package, but I would prefer to leave this in the base package.
