I have the same problem on another computer with intel video graphic card. When I'm using a cursor theme, the personnalized cursor does not appear on the gnome-panel, desktop area, awn, windows icon and bar. But appears on icon on the desktop, inside windows (not metacity). If my description is not enough clear or understandable, I could make a video of this problem.
