My experience (with CAPS-LOCK as an additional CTRL key) is that the CTRL key stays down. xkbwatch confirms this. A vt control switch (CTRL+ALT + F4) and then back to X (ALT+F7) solves my problem. But, it's very annoying. I too, experience this in Xemacs mostly, where I hold the "CTRL" (labelled CAPSLOCK) down for long periods of time.
