I've found a hack around the problem.
Simply comment out these strings
modifier_map Mod4 { <LWIN> };
modifier_map Mod4 { <RWIN> };
in
/usr/share/X11/xkb/symbols/pc
--
"key to choose 3rd level" function does not work with all applications
