I have the same problem with Ubuntu 16.04. When I log in I got the resolution of 1280x1024. I can change this to 1600x1200 and it works fine until I log out.
It seems the log-in screen is also 1280x1024 which I can live with. When I log in it looks like the resolution increases temporarily because the background image shrinks and repeats itself both horizontally and vertically. But when I get my desktop the resolution is reduced back again to 1280x1024.
