"sudo amdconfig --initial -f" should not be necessary as we
automatically load proprietary drivers without requiring a xorg.conf.

Furthermore, the Fglrx's alternative should override Mesa's unless the
alternative was manually set to the latter.

Can you please reproduce the problem and attach the output of the
following command?

update-alternatives --display x86_64-linux-gnu_gl_conf
