I'm having the same problem. Dosbox wasn't upgraded when I upgraded from Maverick to Natty and I never had this problem in Maverick. To get this problem, Dosbox must be started in windowed mode. That is, you must not use the "-fullscreen" flag and the "fullscreen" setting in the "sdl" part of dosbox.conf must be set to "false". If Dosbox is started in windowed mode, I am able to change between windowed and fullscreen modes whenever I want. If Dosbox is started in windowed mode, the resolution is set to the one used by Dosbox, but instead of seeing Dosbox, I see the upper left part of what I used to see. Pressing Alt-Enter to go back to windowed mode does change the resultion, but the image is frozen. When I move the mouse, the mouse cursor moves, but nothing else happens regardless of what I do. Ctrl-Alt-Enter does not restart X. Ctrl-Alt-F1 works, so I can reboot from TTY.
