I have a similar problem. I can often cause a crash of my NVidia X server when ending an ediff session with emacs (emacs22-gtk, version emacs-22.2-ubuntu2).
To recreate: Open emacs, open two files in separate buffers, type M-x ediff-buffers, browse changes, then type 'q' to quit the ediff session.
