It might be helpful to see the output of lsmod while running under a kernel that sees all drives and one that sees only a subset. (I could be way off here, but in Bryce's case at least, it sounds like there are 2 different chipsets involved, and in the new kernel, only one of them has a driver loaded. Identifying the chipset or driver involved might help narrow down the problem space.)
