I had the same problem. After attempting to transfer some music from Amarok 1.4.9.1 with ipod-convenience 0.9.0-ubuntu1 and libgpod 0.6.0-3ubuntu3 on Ubuntu 8.04.1 (x86-32) to my "pwned" iPhone 3G with firmware 2.0.1 I can no longer sync with iTunes. iTunes tells me I need to reformat my firmware. And the music does not show up in the iPhone's "iPod" application.
