I've been having the same problem. Just tonight I found what it is. I have php4-cli installed, and executing "/usr/bin/php" caused some warnings:

The solution for me was to remove php4-cli (I removed php4-common, which removes all php4 packagess), and install php5-cli. Now rkhunter output is much better for me.
